Three students are suddenly whisked away during their trip to Tokyo Tower. Hikaru Shidou, Umi Ryuzaki, and Fuu Hououji enter the land called Cephiro and meet the powerful magician Clef. The three learn of their mission to free Princess Emeraude from Zagato, thus saving the beautiful Cephiro from destruction.

Clef grants them the power to transform into Magic Knights, and instructs them to seek out Priseia, who gives them their weapons at the cost of her life. Now accompanied by Clef's pet Mokona, they battle and befriend Zagato's minions and enhance their fighting powers to prepare for the final confrontation with the evil priest himself. But they will need all their strength not to defeat Zagato, but to grant Emeraude's final wish.
