A column of light sends Hitomi Kanzaki to the world of Gaea, where the Earth is called the Mystic Moon, visible high in the sky. She arrives in the Kingdom of Fanelia and meets the Prince Van Fanel. But when the Zaibach Empire suddenly invades Fanelia, Van and Hitomi are forced to retreat; and Van becomes the ruler of a conquered land, inheriting the Guymelef Escaflowne.

They are joined by the Knight Allen Schezar and his crew. Together they try to convince the other kingdoms of Gaea about Zaibach's plans of conquest. In truth, Zaibach seeks to awaken a long lost power in Gaea, hoping to grant their leader Dornkirk unimaginable power. Hitomi taps her powers of clairvoyance and skills as a track runner to help prevent this disaster from happening.
